Likely other issues too.
Try simple input first, imagine what happens when you enter only 1 number, what will the Average function do? Don't run the code but try to execute it in your head or with pencil and paper. If you think the program only has to work with three or more numbers, try three.
A serious program would explicitly reject invalid input.

Some hints:
Arrays, that have an unknown size at compile time are usually allocated with malloc(), and must be deallocated again with free() (see also: alloca(), calloc(), realloc()). (In "more recent versions of C" there is also the possibility to use variable length arrays, but those can limit the portability of the code).
Always make sure to check the start value and end condition of for-loops, to prevent out of bound errors.
And try to consistently format the code, use good names and nice indentation to improve read-, maintain-, reusablilty.
Write a function int set_array(int *v, int i, int j, int k) that sets the elements i to j to a specific value k among the elements of the int array v of size n (<= 100). This is the given problem.
When I input 10 0 9 -1, to set all the elements it comes out normally as -1.
However, when 5 2 2 0 is input, to set only element [2], all output values come out as 0.
I am using eclipse and no error came out. Which part is wrong?

The initialization of the array is incorrect.
In scanf and printf the i should be replaced by the letter t.
You are mixing t and i as the for loops indexes:

In this case you only scan i position, not the t running the for loop
Be careful using many one letters variables...
I am writing a program to generate all possible permutations of a given series of numbers and then generate all possible binary trees from that permutations so, what I thought is having a program which generates permutations and stores the result to a file and then write further code to read line by line (which has all permutations ) and generate binary trees out of them, so right now I have written half program which generates permutation and it stores the result in file.

but the problem here in this program is that this program only stores one permutation and does not stores other permutations in result.txt file, how do I go on storing result this way. Also program does not ends a blank cursor blinking which gives a false impression of infinite while loop.

I have a function that takes array 1 and copies/manipulates it to array 2. Basically what it does is take the user input in array one, lets say (2, 3, 3) and array 2 is stored as (2, 0, 3, 0, 3). I know this works because it worked without implementing a function but sadly I have to have one. I cannot for the life of me figure out how to call the function, I believe I don't need a return since its a void and not returning a value. Below is my code any help would be appreciated.

Modifying n after declaraing a1 and a2 won't magically increase their size. Declare a1 and a2 after reading the size into n to use variable-length arrays.
You must pass proper arguments to call insert0.
Defining functions inside functions is GCC extension and you shouldn't do that unless it is required.
a2 should have n*2 - 1 elements, not n*2 elements.
After moving it out of main(), i is not declared in insert0, so you have to declare it.
You should check if readings are successful.

Try the code below. You're almost certainly either not compiling with warnings, or ignoring the warnings. All warnings mean something, and to a beginner they all matter. With gcc use the -Wall option, or even -pedantic.
As halfelf pointed out, you need a scanf in your read loop but it needs to be a pointer (&vec[i]). Always return something at the end of main. Also check the return value of malloc, it could fail and return a null pointer.

In the read_vector(int n) function's for loop:
for (i=0; i<n; i++)
vec[i] = n; // this should be scanf("%lf",vec+i) to read input from stdin
and notice your { and } there. If there's only one line in the loop, { and } is not necessary, OR you have to use a pair of them. The return clause must be out of the loop.
Btw, add return 0 at the end of your main function.
