I have recently taken up salesforce.com and i have very little idea about its workings and stuff. Recently i was going through some of the stuff and i had a doubt...
Is there any way through which i can find out where an particular field/ object/ visualforce page has been used in an application. For example lets say i have a field labeled Sales, i want to be able to find where that particular field is used, under which object, and the object in which visualforce page/ Apex class, and the visualforce page/ Apex class is used in which application.

It's not really a programming question, you might be better off asking about administrative stuff like that on salesforce.stackexchange.com.
If you have a test environment (sandbox) - you could always try deleting the field there ;) I'm kidding but if you'll try it the page should display you a list where the field is being used.
Similar thing could be achieved by creating a changeset, adding that field to it and then checking dependencies.
But probably the best way would require some preparations upfront. Read about Force.com IDE (or Eclipse IDE) and how to use it to download files that represent your object definitions, page layouts, classes, visualforce pages, reports... This is great as backup but also will let you search the files (Ctrl+H in Eclipse or just use whatever you want once you have the files locally). Search for API name of the field (similar to My_Custom_Field__c should be most effective.
Pretty old thread but adding another option. I have a free and open source app that scans the fields in your Org and returns the components it's used in (Workflows, Processes, Page Layouts, Apex etc).
Keep in mind that returning fields in Apex and VF is not 100% accurate, as a field with the same API name on different objects would return as being found in a class, even though it might not (as others have mentioned).
Also, it can take quite a while to run on large Orgs.

I am attempting to find an elegant solution to an issue for another department within my agency, and I am hoping somebody can provide me with a path to discovering the right solution.
The problem: The user currently has large number of links which (A) deliver the user to a page within the document, and then (B) open a web link. The Link Properties are currently as follows:
There are a large number of links within this document which point to the same place (frustratingly, this is simply how they've decided to do it, and there is no swaying them in that regard), and many times, the text pointing to the link is different (i.e. "visit this link" and "refer to form 10-a for more info" both point to the same URL).
What I would like to do for them is provide them with some sort of search & replace function, or a batch process of some kind, which will search the link properties for all existing links in any given document, allow them to input the currently existing URL, and replace it with another URL of their choice. As it currently stands, they must edit each link manually, which poorly impacts their manhours.
I have been all through Adobe's help materials, and while I found them to be useful in other tasks I might wish to do, I'm not seeing a way to specifically address the issue of searching and replacing Actions within a Link Properties. I would be rather surprised if this was not something that Adobe will allow me to do, and I am fairly certain I'm simply not finding a way to articulate my need in a search engine friendly way that will find what I am looking for.
One caveat: if no solution exists within Adobe itself, a third party tool is not an option. I work for a government agency, so nifty third party tools are strictly forbidden.
With Adobe Acrobat and only Acrobat, assuming that 3rd party plugins have the same restrictions as other software, the only API you have at your disposal is Acrobat JavaScript and unfortunately, JavaScript can't interrogate the link to find it's properties, it can only set them or reset them.
Whenever i create a contact form in my Joomla! 3.3.6, some script appears in the the page's HTML code that contains many words Joomla in it. I'd like to change those Joomla words and replace them with another words (i.e. Foo) for some security issue. I'd like to know whether or not i'm able to do so and how.
That script is:

This script seems to be translating some text required for the form to use in its javascript, eg validation messages. It does this using a javascript version of JText, which is part of core Joomla. There is some info on how that works here. Weirdly, there seems to be little information in the official Joomla documentation about it.
The main JText function it is calling appears here: media/system/js/core.js
I'm sure it would be possible to write a plug-in to remove this script before the page is rendered and then to translate any untranslated text with your own scripts. However, I'm not sure I see any security benefit in doing this so it seems a waste of time.
Ultimately, someone sniffing a site for what it is built in is far more likely to see if core files exist by going direct to places like media/system/js/core.js, rather than to scan the code for the word "Joomla" - which would trigger a lot of false-positives (any site which just mentions Joomla) and negatives (any page which doesn't have a form on it). It also does not reveal the version of Joomla, which is the info a hacker would more likely be after.
I think you have to search for the script (i.e via Notepad++) in the whole directory. It must be a plugin for the contact form that has some inline script in it.
also do you use any special third party plugin or so? that might be the source of it.
PS: also i had some similar experience, i don't know exactly how i got rid of those words, but like you, i wanted to do that to hide the fact that i'm using joomla for security.
Its actually Joomla who add this, from the file: Joomlainstall/libraries/joomla/document/html/renderer/head.php
And load it globaly from:

The developer ad that code by using the function, JText, for an example:
JText::_( 'COM_CONTACT_EMAIL_FORM' )
In my case it was the plugin ContactUs Form who add the javascript. If JText is not used, it is not loaded. If I disabled the plugin, the javascript was then not loaded. If you have that plugin enabled, my be try an other contact form?
For security reson it is bad programming by the developer off Joomla, for sure.
I noticed that salesforce doesn't allow to override control function for all objects.
Say if you want to do something whenever objects get saved there is no way to attach the action
unless you create a custom page and include either standard controller or extension. Or if you want
to add the same meta-tag on all pages I run into this limitation. Is there better way to do this?
Generally - no. Roughly speaking if Salesforce doesn't allow you to do something it usually means there's pretty good hint you're doing in it wrong. I realize it sounds like I'm a fanboy but in reality - can you expand your question with concrete example why would you want to do something like that? For example governor limits are evil, annoying etc. - but they force you to write effective code that doesn't strain the database too much.

That's what triggers are for. Ask yourself a question if the "action" you need to make should happen only from web UI or also when performed from API (mass data load, a smartphone application etc).

You could maybe pull off similar result by adding a component to the sidebar. It won't cover all cases (like accessing Reports/Dashboards) but it's hard to say more without knowing what you're really after. Then again - custom VF page overrides won't help you when it comes to Reports either.

Anyways, For the example that you mentioned in the comment, You can add that jQuery plugin in the Home page side bar component and activate the plugin only on those custom objects where you wnat to run this plugin. You might already know that we can deduce which object a record belongs to by looking at the 1st 3 letter of the record Id, using this logic, check if the record belongs to the custom object you want your plugin to act on and run the plugin.
But As eyescream has pointed out adding script in side bar has its own limitations: you cannot use the global variables , side bar components are not loaded on the reports and dashboard tabs etc.

Background:
I'm currently attempting to develop an web based application for my family's business. There is a current version of this system I have developed in C#, however I want to get the system web-based and in the process learn cakephp and the MVC pattern.
Current problem:
I'm currently stuck in a controller that's supposed to take care of a PurchaseTicket. This ticket will have an associated customer, line items, totals etc. I've been trying to develop a basic 'add()' function to the controller however I'm having trouble with the following:
I'm creating a view with everything on it: a button for searching customer, a button to add line items, and a save button. Since I'm used to developing desktop applications, I'm thinking that I might be trying to transfer the same logic to web-based. Is this something that would be recommended or do'able?
I'm running into basic problems like 'searching customer'. From the New Ticket page I'm redirecting to the customer controller, searching and then putting result in session variable or posting it back, but as I continue my process with the rest of the required information, I'm ending up with a bit of "spaghetti" code. Should I do a multi part form? If I do I break the visual design of the application.
Right now I ended up instantiating my PurchaseTicket model and putting it in a session variable. I did this to save intermediate data however I'm not sure if instantiating a Model is conforming to cakephp standards or MVC pattern.
I apologize for the length, this is my first post as a member.

So it sounds like there's a few questions, all with pretty open-ended answers. I don't know if this will end up an answer as such, but it's more information than I could put in a comment, so here I go:
First and foremost, if you haven't already, I'd recommend doing the CakePHP Blog Tutorial to get familiar with Cake, before diving straight into a conversion of your existing desktop app.
Second, get familiar with CakePHP's bake console. It will save you a LOT of time if you use it to get started on the web version of your app.
I can't stress how important it is to get a decent grasp of MVC and CakePHP on a small project before trying to tackle something substantial.
Third, the UI for web apps is definitely different to desktop apps. In the case of CakePHP, nothing is 'running' permanently on the server. The entire CakePHP framework gets instantiated, and dies, with every single page request to the server. That can be a tricky concept when transitioning from desktop apps, where everything is stored in memory, and instances of objects can exist for as long as you want them to. With desktop apps, it's easier to have a user go and do another task (like searching for a customer), and then send the result back to the calling object, the instance of which will still exist. As you've found out, if you try and mimic this functionality in a web app by storing too much information in sessions, you'll quickly end up with spaghetti code.
You can use AJAX (google it if you don't already know about it) to update parts of a page only, and get a more streamlined UI, which it sounds like something you'll be needing to do. To get a general idea of the possibilities, you might want to take a look at Bamboo Invoice. It's not built with CakePHP, but it's built with CodeIgniter, which is another open source PHP MVC framework. It sounds like Bamboo Invoice has quite a few similar functionalities to what you're describing (an Invoice has line items, totals, a customer, etc), so it might help you to get an idea of how you should structure your interface - and if you want to dig into the source code, how you can achieve some of the things you want to do.
Bamboo Invoice uses Ajax to give the app a feel of 'one view with everything on it', which it sounds like you want.
Fourth, regarding the specific case of your Customer Search situation, storing stuff in a session variable probably isn't the way to go. You may well want to use an autocomplete field, which sends an Ajax request to server after each time a character is entered in the field, and displays the list list of suggestions / matching customers that the server sends back. See an example here: http://jqueryui.com/autocomplete/. Implementing an autocomplete isn't totally straight forward, but there should be plenty of examples and tutorials all over the web.
Lastly, I obviously don't know what your business does, but have you looked into existing software that might work for you, before building your own? There's a lot of great, flexible web-based solutions, at very reasonable prices, for a LOT of the common tasks that businesses have. There might be something that gives you great results for much less time and money than it costs to build your own solution.

Is there any way in Salesforce to group apex classes under a package or namespace? Can we use managed package for internal organization purpose?
This is a limitation in the force.com stack that makes medium-large size projects painful, if not impractical. Using managed packages in order to get a package prefix doesn't really solve any problems, so it's not really worth the trouble.
I usually try to organize a project into one flat level of namespaces. In lieu of actual namespaces, I'll give each would-be-namespace a 3-5 character name, to be used as a prefix. Any class that belongs in the "namespace" gets prefixed. E.g., if I need a payroll namespace, I'd use a PYRL prefix. A class called PaycheckCalculator becomes PYRL_PaycheckCalculator.
The practical advantage of this type of convention is it helps prevent name clashes and classes are grouped by their "namespace" when viewed in a sorted list, such as in an IDE, or Setup > Develop > Apex Classes
Unfortunately, several basic OO principles are still fundamentally broken. Probably the most important one is every class forms an implicit dependency on every other class it has visibility to, which is all of them.
I'd love to hear how others have worked around this limitation.
Well, you can use managed packages, but as Jeremy mentioned it doesn't really buy you much. Of course managed packages are essential for developing publicly listed apps to sell on the AppExchange. But internally it's really an org-wide problem since once you create a managed package with a prefix, everything that touches any other part of it gets stamped with the same namespace prefix, including all custom objects. And worse, you can't access code in a managed package from outside the managed package (which is actually the whole point of them in the first place).
Although it's not the prettiest solution, what I personally do is maintain numerous named orgs with different purposes, applications and utility classes. When I need a utility class in one org, say I'm building a new app destined for the AppExchange, I'll do an Eclipse Export/Import from the utility org in question. It definitely seems strange but having a library of orgs is the best way I've managed to keep track of everything and to manage "internal" organization. But the end result is really just a glorified copy-paste operation between arbitrary code stores.
